We need to be able to check-in a guest in a dirty room so we can avoid many manipulations, for example with our long stay clients for whom we need to transfer the transactions to an account, then check-out his room, set the room as inspected, check-in the guest and then re-transfer the transactions from the account to the client's room.

Yes! A simple "Are You Sure?" popup is sufficient." Even better would be to mark the room as clean from the reservation card.
